What's the config of server in terms of RAM/CPU What's the avg traffic on the server, as if your website is with heavy traffic, Apache is not a good choice, better shift to Nginx, (50% faster than Apache and takes less resources than Apache) Did you checked is there any unwanted traffic is hitting to your server as this also effects the server performance Is there any security configured on the server to control unwanted traffic(if any) on the server.
