Hi i think you need to add some condition when you change status pending to processing in admin with hook function. and if your condition return true, stop sending email notifications. Thank you sumon

I develop custom Wordpress plugins on a regular basis many of which are for WooCommerce. Iv'e had a quick look and it should be possible to add a hook to be triggered on order status changed which can then check for your desired condition and possibly remove the woocommerce_order_status_pending_to_processing_notification action which will prevent the email from sending. The only issue is that the status change hook needs to trigger before the woocommerce_order_status_pending_to_processing_notification action is called which i would have to test to know for sure. It could definitely be done by modifying the core but i would avoid that at all costs. Get in touch if you would like to discuss and i can have a crack at it for you.
