woo commerce added fields not showing up on pdf invoice

I had a modification done to woo commerce. We added deposit amount and trade in vales to be deducted from the cart subtotal after tax was applied. this currently shows correctly on the website but it is not showing on the pdf invoice and the pdf invoice no longer automatically opens up after an order is placed. I would also like the backend of the site to reflect the total amount of the transaction rather than the balance due amount. [login to view URL]
